I just browsed the Zeiss (not Japan) website, and the options do not allow choosing online registration of a ZK lens.
I was able to register a ZK lens there almost exactly a year ago,
so they must have pulled the option fairly recently.

Was the option still there for ZS lenses (M42 screwmount),
or has that stopped as well?

I did not see that option either. In fact, I could not find any online registration option if I picked my location as the Americas. I switched it to UK, and then found that limitation. So I think they may have pulled the option out of there. So if you were to buy new old stock today, they may not honor the warranty even if it was mailed to them....

I don't like what I see for pentaxnood. I can't imagine how upsetting this must be...
The card registration still ought to be good for the first year.
Contact with Carl Zeiss Japan should clarify the issue.

Worst case, if it's just a question of resetting the hard infinity,
any good lens repairer should be able to take care of that.

Here's the option for a customer from outside "USA, Canada, and South America":

Repairs

The "repair cover letter" instructions say
"For service covered under warranty,
please attach the original warranty card and invoice."

The lens and paperwork are sent to

Carl Zeiss AG
Camera Lens Division, Service
Carl-Zeiss-Str. 22
73446 Oberkochen
Germany

Well, there you have it. Hope this helps the OP out. It would porbably help to print out some photos and include them to show them the "effects of the defects".

OK, you can still register from the US (and 25 other countries)
for the extended warranty on ZK, ZS, and other Zeiss lenses at this site:

http://lenses.zeiss.com/camera-lenses/carl-zeiss-objektive/service/produktregistrierung.html

Click on the "Produktregistrierung" tab above the lens and pen image.

In the repair cover letter, there are check boxes for

Poor image quality / contrast

and

Rough/uneven range setting ring (In the German version: Entfernungseinstellring schwer/ungleich)

Checking those ought to do it,
they'll see the problem in Oberkochen.

If you're stuck with the lens,
contact Carl Zeiss Japan (link given earlier).
Ask them what their take on the situation is.
If necessary, sign the guarantee
and send the lens to them
for recalibration or whatever it takes.

By the way, I just found out
that the international extended guarantee
doesn't apply in Japan.
The only Asian countries where it applies
are India and South Korea.
Bummer.
I would normally do that way to, but things are complicated. Companies here support themshelves very much. For Zeiss Japan, I think the prestige of a Japanese photography store/factory is more important than the Zeiss company itself. So I sent it to the photo store, they will send to factory.

I will wait a month, if not fixed by then, I will report to Zeiss Worldwide.

Yesterday I talked with a friend, last month he bought lenses and a camera worth of about 4500 $. He had a problem with flash mount with camera, he returned to store, and they told him to send it to factory himself since it has been more than a week. And this store is a big chain as well like Best Buy.

The bottomline is: lesson learnt, buy from Amazon.

I would write to Zeiss Corporate in Germany, telling them that you have a new ZK with focus problems right out of the box. It would be interesting to see how fast they get back to you.

I would recommend to contact Zeiss directly either way.

They should understand the cultural aspects in Japan, and may offer direct help.
If that happens, you may receive the lens faster than a month.
but do it in a proper way that no one is losing face...

Best wishes.

I wrote to Zeiss Germany. My main point was that why a store owner would spend hours to convince unhappy customers rather than just simply return faulty products to Zeiss unless Zeiss has strict procedures on them. I asked for clarification. My question was not answered directly.
They quickly wrote an e-mail asking sample photos with EXIF. I will go home later and send to them (unfortunately the photos I put here don't have EXIF, stripped off by forum)

Update: I sent my samples to him, let's see. By the way I am adding a photo from my manual focus, SMC A 35-70 F4, from same distance, shutter and @35mm, aperture is 4.0

OK I got a quick reply from Zeiss representative after I sent my samples. He suggested me to send the lens to service, and wished that I can get back from service soon.

Today my camera arrived to the camera store, and they called me in the morning. They said lens is wrong (faulty), and they are sorry. They sent a new lens. I am suprised, was not expecting that. Its good to know that they are reasonable, and that they accepted it is faulty.

Now I am waiting finger crossed, hopefully its good.

That sounds fair.
I just love the way Zeiss renders the color and contrast, and I am sure you will as well. Zeiss knows how to make lenses.
