Since my daily bag is a regular backpack I use for work, with a foam insert from an '80s era camera bag inside it, when I carry a second lens that fits a pouch I'll put it in a pouch. Otherwise I'll put the lens in a hat.

A seperate compartment for each lens in the Crumpler works fine, quick and easy.

I don't use a camera bag. I use a basic daypack. My lenses are always in neoprene bags, Op/Tech. Yes, it makes changing lenses more cumbersome. On the other hand, I rarely in that much of a hurry.

pouch inside of either lowepro fastpack 250 or crumpler 6million dollar bag, which both have more than enough protection for my daily use.

I don't really have enough lenses to have this be an issue yet, but I figured when I got my Ltd lenses, they'd come out of the pouches and each be separated by a divider in my kit bag (it's a backpack). Currently, my Tak 55 rides alone in a compartment with no pouch/cover, but my Tak 135/2.5 came with it's own hard, velvet lined case that I can't really bare to part with. Adds a ton to the bag, though.

And the kit lens is usually on the camera. If it comes off, it sits where the camera does. No harm done.

always in pouch, if I change lenses, I can comfortably put my Tokina 28 or F50 into 40ltd puch

The pouch offers little protection imo and after heavy use it gets softer. A better alternative is to use the Domke Protective Wrap. Works perfect.

Have not noticed any special problem with lint. Of course I leave the caps on. Also I'm talking about fabric that has been washed a few times and that would go a long way to removing any loose lint on the fabric.
