I might look at compact system cameras if I could get a similarly-small flash unit with acceptable (whatever that means) battery life. I would expect, of course, degraded output power. Life is just one series of compromises after another, it seems, and I've learned to live nicely with that.
I'm using a brand new pair of Eneloops. They work just fine, but, as you say, there is a trade-off to having only two cells.

They should have put HSS in the small flash.

It probably wouldn't be very useful. HSS by its nature reduces power, and you'd be left with something like a GN 6 flash.

It should still work for fill on bright days. HSS would make it more useful than the built-in.
