The Pentax Square is still there, but it is now called Ricoh Imaging Square. It functions as a showroom, gallery, service centre and venues for seminars, as well as selling merchandise and reconditioned items. You can take a virtual Theta tour on this page.

The good news is that it's going to be remodeled later this month. The one in Osaka moved to bigger premises last September and looks very smart now.

There's a third one, which is in Ginza, Tokyo. That one used to be the Ricoh showroom. I haven't been there for a long while, but it had every Ricoh camera ever at one point.

Neither of these is really a museum, and I have no idea what became of the Pentax museum exhibits. There is a Nikon Museum in Tokyo and Fujifilm has a small exhibition in their showroom in Roppongi. Given Fuji's extreme retro fetish, it's a bit difficult to see where the museum ends and the showroom begins, though.
