The guys developing Raw Therapee has gone thru a lot of trouble doing up the pixel shift processing.
This involved handling things like "false" differences detection due exposure shifts between frames, subject movement, and adjustment settings for the scope of movement to be detected.
It was then refined to a much more user friendly "Auto" feature that generally works well.

Best of all, its Free.

There is a learning curve to the software, but I think it is worth it considering what it does for pixel shift files.
We'd still be in the bad state of affairs with sites like DPR calling pixel shift a gimmick due to the inability to handle movement between frames if not for developers like RT.

If you want a good raw converter that handles PS files try Silkypix Developer Studio or Developer Studio Pro.
The Pentax software uses the silkypix engine for raw conversion but the Silkypix software itself is much more advanced.
They have a sale on right now too.
Finally, I tried Silkypix Developer Studio Pro, but for what I do, digitalize negatives with Pixel Shift, I didn't find any difference between the two softwares...

As they both use the same engine that is to be expected. Perhaps i should have said that the Silkypix DS software has more features overall, not just relating to PS files.

You are probably right as I mainly use the software for digitalizing B&W negatives, I mean RawTherapee.

The Pixel Shift motion/movement/lighting detection and correction stuff in RT was a lot of work (I wouldn't call it trouble), but it was also very interesting stuff. So we gave our best and I think the result is quite good

That is amazing -- normally one has to go to great lengths to get that kind of resolution at that magnification: bellows, focus stacking, etc.
