You bought a DSLR to take charge of your images, so put it into single point, watch the point acquire focus and listen for the beep before snapping.
What beep?

Remember also that the distance to the target is supposed to be 30-50x the focal length that you are testing it at.

Also the commercial Lensalign has visual aids that help align it to ensure that it is squared up and aligned accurately.

You know, I still have mine turned on, it means that as through the viewfinder my eye is concentrating on the subject, the background and all the other settings, at least one thing is being offloaded to to my ears.

How un-pro of me!

I double-checked published lens performance data for D-FA 28-108 to compare with my observation - turns out it is an excellent performer in nearly all cases - EXCEPT 105 mm f/5.6 edge - which happens to be EXACTLY my test condition. (But even center resolving power is good at 105 mm f/5.6...) So maybe no need to worry about it, and remember not to use that particular combination when shooting.

New test

I've updated firmware to latest 1.4.

I lit the test target better, and aligned target and camera on tripod better (still a little off). Here it is at +7 and then +8. Which setting do you think is better? I'm leaning towards +8.
