Are you pertaining to the focus points?
Focus confirmation is the hexagonal green light on the bottom of viewfinder.
These lights are superimposed and not "seen" by the meter..or negligible enough not to screw-up the metering.

on my K100D Super I get a RED flash in centre of viewfinder when focus is optimum!

and no i ment will this litttle hot shoe LED upset light meter?

I suppose it can, that is why spot beams are infrared?

Well the spot beams aren't really IR if we can see them

The red flash (the little square) indicates focus point, not focus confirmation. It shows you which AF sensor the camera is using to determine focus...

Focus point is user selectable : Auto, Manual, Centre...

Actually both.
The red indicator flashes upon selecting position, starting to engage AF, and at focus confirmation (along with the beep-beep if directed to go off).

I wouldn't know, I have all of that turned off.

there are 2 focus indications, a red spot on the view finder, showing the location of the focus sensor, and the green hexagon showing focus confirmation,

they have nothing to do with focus assist by illumination
