In theory you should use manual mode always, because the exposure needs to be the same for each shot so that they can be stitched together without changes in exposure (such as a suddenly less exposed, more blue sky).
In practice it might be possible to vary exposure slightly over a Brenizer, but I wouldn't leave it to the camera's Av mode to decide how much, I would adjust manually either by varying shutter speed or by shooting RAW and developing them slightly differently. I've done the latter with panoramas but not with Brenizers. With Brenizers, since you've got several rows of shots, varying the exposure in this way would be quite complex - you'd need to know which images were from which row in order to make sure they fit in with the images on each of the four sides.
