I use "Autopano pro" which is pretty awesome, just point it at a directory which can contain multiple pics for multiple panos, and it figures it all out and auto stitchs them into their own panos. Panos can be horiztonal, vertical, even multi rows.

But then 99 Euro is a lot more than free

Autopano Pro is a great program, and is based off of the same technology in Autostitch. This makes them similar, but for 99 E. you get excellent support, a very modern UI, Mac & Linux versions, and many stitching and blending improvements. If Hugin doesn't do it for you (workflow, UI, capabilities), Autopano Pro is an excellent paid alternative!
