AVI frame stacking

AVI's from my K-x work fine in Windows Media Player, but when I use 3rd party software to stack the frames (for planetary photos), the AVI's are all bright green and washed out. Does anyone have a similar problem or know a fix? I've contacted Pentax to see if they can give me technical specs on the AVI compression routine they use. I'll share it here if I get a response.
