Ok, so I followed the 'step-by-step instructions' and I've hit a roadblock. Please help.
screen reads:
WAIT HS...
DSP ver: 1.00.00.07
CPU ver: 1:00.00.07
PRG 620 256 256 398

How do I get out of here and back to normal???

Sorry for not being telepathic (what 'mode'?), but I guess you don't want the camera to be in debug mode forever:

Turn off the camera.
Hold AE-L and INFO while turning the camera ON.
Then press MENU, MENU, INFO.
Highlight DEBUG MODE, and set it to DIS (disabled) instead of EN (enabled).
Press OK.

I have not exactly tried it, but the debug mode has an option for AF.

neither on mine, maybe just on the non super k100d ...
Pentax had changed the sequence intentionally for newer cameras or newer firmwares to avoid users to get into the engineering mode anymore.

I noticed a guide for checking the number of pictures taken, which made use of the service menu, and was wondering about what all the options in the service menu actually do.

Holding INFO and AE-L while turning on the camera.
Quickly after, press MENU, MENU, INFO.
Here are some of the screen captures for the secret mode:-

"WRITE CF VNDR" - ???
To enter the memory card chipset vendor.

"SCRIPT EN MODE" - ???
Scripting Enable Mode

QuoteQuote:
"USR DAT CLEAR" - ???
Clear all user stored data

"RELEASE AGING" - Just making the camera shutter go berserk. Nothing useful, I guess.
Nope. It's useful to check the healthiness of shutter and mirror mehanics by firing continuous for the shutter (and the mirror) alone.

"LENS COM CHECK" - From the name, I guess it is for testing A lenses.
Lens communication test.

I am just a bit curious, what do the other things mean?
Well, I think the most useful thing is to adjust the BF and FF of the AF by entering the debug mode by setting it to EN (Enabled).

because you can tell the difference between a 1/1000 shutter speed and a 1/4000 shutter speed with your eyes and ears alone...
