I don't think that's a bug.
This behaviour -- to store correction values for a lens model, as opposed to a lens copy -- is not ideal, but as it has always been that way, I believe the behaviour is by design and not a caused by a bug. It may not even be possible to read out copy-specific data (e.g., the serial number).

Both PEF and DNG files use lossless compression.
Depending on the noise levels in the image, the compression can be very effective (when there is little noise and hence less entropy = more predictability) or it can be less effective. That is why any "image capacity" display has to guess the actual number of images and it is better to conservatively err on the low side.

Have you updated to the latest firmware version?
I've heard that earlier firmware versions had issues with some cards.

Yes, just copy the V1.30 firmware on an SD card and proceed as if you were upgrading.
The camera will show that you are about to change from V1.40 to V1.30 and will proceed with the "downgrade" if you confirm.

You can go back to the older firmware version, to check whether it really doesn't have this issue or to keep using it, if you prefer it.

You could downgrade to your previous firmware version. Just install the previous file again.
Seems unlikely that this will help in your case, but I think in general it is a very nice move by Ricoh to allow reverting to older versions!

Do you have another lens that you could mount on the K-1?
If another lens allows further metering modes and AF, you know that the problem is with the FA 31.
Perhaps try moving the aperture ring of the FA 31 out of the "A" position and back again. Don't forget to press the button on the aperture ring while turning the ring in and out of the "A" position.
BTW, it would be better if you created your own thread for your problem. Your problem is not related to a "K-1 bug" which this thread is about. Creating your own thread (EDIT: It is here) in the right forum section will attract more people that may help and also keeps this thread on focus.

The official firmware download page still only offers firmware V4.1 (from 26.06.2013). A fix will take a bit of time.

I'm rather sure it isn't a bug.
Liveview uses CDAF (contrast-based) whereas standard AF uses PDAF (phase-detect). Pentax's PDAF system is very sensitive (down to -3EV) and while I'm not aware of the minimal light level required for a standard CDAF solution, I think it is fair to say that CDAF will at the very least be slower and probably not obtain locks earlier when light levels decrease.
