Cactus triggers will do this plus give you HSS, useful for balancing against daylight, you'll need to have 2 thou, one to act as transmitter and one set to receiver, I've had really good success with these on a K1 and 645z, add a cactus RF80x flash with a build in receiver for even easier use.

645D Which Flash to use for TTL

IMHO you'd be better to learn to control the flash manually as you'll reap the benefits if / when you go to multi-flash setups and for shots where you may require flash power to balance daylight or just a hint of fill light for example

1/125 should be good, F8 or close to should be good and keep the ISO low-ish depending light available, take a spot meter reading from some grass just before its due and dial this reading in manually, single spot continuous focus point and prob the 55 - 300 and expect to be using the 200 - 300 bit, pan the Spit well before you want to shoot and continue panning after you've shot

Check the contacts on the camera mount are clean, an alcohol wipe should do the trick, clean the lens contacts as well.

Try using a DL-190 battery instead of AA's, initially put it in the camera body, but ideally have one in the body and one in the grip.

If that doesn't work try a factory reset and check if the firmware is fully up to date, there wont have been an update for a number of years, but mine still works perfectly on the latest firmware.

Me to, you'll also do better to learn how to use flash in manual, will give you much better results if you can.

Pentax DA* 300mm f4 or Sigma 100-300mm EX DG f4

I have the Sigma 100 - 300 F4, it must be 10 - 15 years old now, its one of the early versions that sufferer with the peeling finish, disregarding that, its a cracking lens and I wouldn't part with it, like others I've read good things about the 300*

The problem with the Sigma is finding one and they do hold their value, I purchased one a couple of years ago, in absolute mint condition for a friend as he'd tried mine, it was a later version with the better finish and paid 600 GBP

The easy answer is to shoot in Tiff, very little file size difference between 645z DNG and Tiff, its the odd kb or 2 here and there.

Its more than likely its the internal battery depleted on the main board of the camera, a camera repairer can replace this for you.

Dust inside WR lens

The action of a zoom lens will always push and pull air through the lens, so will accumulate a little dust, nothing to worry about imho, I've lenses that are over 20 years old, they show signs of use and some dust, but nothing shows up on the images

I wouldn't consider it a problem as its described as minor and as you say, you've the option to return if not satisfied

I gave up printing from home, not used enough, now print via an online lab, turnaround 7 days which is quick enough, sell a few via a couple of local eateries and the odd one from my web site, otherwise have prints made for display at home

Cactus flash system issues

The only thing I can think of that you may not have tried and it is a long shot,

Some times when I've been shooting with a Cactus V6 is the trigger isn't sat correctly, i.e its moved forward a fraction and therefore the centre pin isn't connecting.

Pentax 645Z lens aperture control

Looking at images of the lens, I would agree with you, certainly the older 645 lenses have an aperture control ring, my 28 - 45 doesn't either, but all the other lenses I have do including the 80mm - 160 / 45mm - 85mm. You could opt for the 35mm instead, this has an aperture ring.

Anyone using extension tubes or teleconverters with their 645?

I use a 645z combined with a 120mm macro and a set of tubes, works very well with fairly close shots, also the set up has a ring flash
