USB cable - how specific?

If it looks the same, it will fit, no matter what its original purpose was (I use a charging cable from my old phone for file transfer).
The only possible issue could be, that the cable was only intendet for charging and therefore a cable could have been used that has too few cable-cores to support all connections of the USB plug, but as the cable, you intend to use, comes from an external hard drive, it is very likely that it will work flawlessly.

You could separate AF and shutter release as a workaround by designating AF to back-button-focusing only

I don't own it myself (for my original K-3), but as far as I know should file transfer to your phone be possible (via Wifi) when you use your K-3ii with a FLU Card.

S-M-C Takumar Wide-Angle Open-Aperture Metering

All lenses with a stop-down pin can be focused wide open and they will automatically stop down when you press the shutter button on your Spotmatic F, but the camera has no way of knowing to what aperture the lens will stop down to, unless there is some kind of further connection to the camera:

"Full aperture metering required the newer Super-Multi-Coated (S-M-C) Takumar lenses with an aperture-position linkage to the camera." (from the camera review: Pentax Spotmatic F - Pentax M42 Screwmount Film SLRs - Pentax Camera Reviews and Specifications)

I don't own a Spotmatic F or one of the newer S-M-C Takumar lenses so I don't know how this is implemented exactly, but, as I understand it, will lenses that only have the stop-down pin and no further linkage have to be used with stop-down metering.

edit: I misunderstood your question. As production of the S-M-C Takumar 28mm F3.5 & 35mm F3.5 lenses started in the same year as the first Electronic Spotmatic camera, it is likely that they have the required linkage already. Maybe it is an error in the lens database.

As said above is dust usually no big problem and if it is a vintage lens (without WR) and no zoom lens (not unsolvable but more difficult) you can even clean the lens yourself.
When it comes to scratches on the front element it will depend on the price of the lens. If it is a bargain and the scratches are very small I see no reason why not to buy it.

Here is an (unscientific) article about how much damage a lens can take and still be usable (although he only showed images taken against the sun with a relatively undamaged front element)

As mentioned above is there no way of metering correctly without you stopping down the lens manually to your desired aperture.
As the Helios 44M lens is a preset lens you don't have to count clicks though, just set your aperture with the preset ring and the aperture ring will have a hard stop (limit) at the desired aperture. (There is also no auto/manual switch for this specific lens; the functionality of the auto/manual switch also depends on the M42/Pentax K adapter you are using, my adapter pushes in the lens pin (not available on the Helios 44M) all the time and therefore this switch won't work for me either)

With DSLRs you can use Av mode conveniently by focusing wide open, closing down the lens and pressing the shutter button, although in my experience, with the old K-3, is the exposure slightly off when you use small apertures.
I usually use M mode when shooting with M42 lenses. In digital I take a testshot to check my exposure settings and leave them alone afterwards as long as there is no change in lighting. When I shoot film I very often use a rule of thumb, like the sunny 16 rule
